I think the whole genophage arc and how it ends is great. Mordin is my fav character and they way they handled the end of the arc was the best in the series I think. Scientist Salarian was just too good.
The Tali loyalty mission was cool in ME2. Not the shooting bit but the Admiralty Board scene. Has lots of different ways to play out giving it some of the best replay of all the loyalty missions.
Music in 3 was the best by far. They really had the right songs for the dramatic moments. Hard to listen to this without being a little choked up.
Damn few, and they're all dead!

1) The part in ME1 where you're fighting your way up the Citadel tower towards Sovereign, to finally finish Saren once and for all.
2) The destruction of the Normandy at the beginning of ME2. I knew it was coming, but DAMN!
3) Shadow Broker fight with Liara.
4) ME3. Everything about it was my favorite part of the entire series. I'll try to break down the best of the best for me though.
a) Beginning where the Reapers land on Earth and you fly out of the atmosphere to see the ruins of the fleet.
Seeing Ash/Kaiden get wounded by the Cerb robot. I loved both characters and was like "OH YOU ARE SO DEAD BITCH!"
c) The attack on Sur'kesh by Cerberus. This really drives home just how powerful the organization is. Plus the electric style music will forever be Cerb's theme for me now.
d) Watching Grunt delay the Rachni. I was sad, then had that meme reaction of all the fanboys freaking out when he walked out of the cave.
e) Watching Kalros take out the Reaper. Come on how can that NOT be a favorite moment XD
f) Having the entire Quarian fleet fire on the Reaper. I felt like such a badass.
g) Fighting through Thessia and seeing Shepard's reaction. He/she is human. An extremely skilled and badass human, but not a robot.
h) Fighting Kai Leng. I've read the books, and I hate that son of a bitch. Being the one to finally kill him (to some awesome music) was icing on the cake.
i) Arriving at Earth. That entire sequence of events from the fleet firing, to the fighters engaging, then the massed landing of Hammer after you disable the Hades Cannon. As much as people didn't like the Earth segment, that part still grabbed me.

But the thing that sticks with me about this scene is that Thane knew what was going to happen to Shepard in the end.

Mass effect 2: all of it was spectacular, couldn't pick a specific point
Mass effect 3: if you choose to save the geth there's an epic yet sad scene of the quarian fleet getting and tail commiting suicide.
When the fleet arrives at earth at first, along with the music that is my favourite scene. Where hacker gives the speech. You see some of the ships from the fleet, awesome scene.

Mass Effect 2: Meeting Mordin. Taking Grunt out of the Tank and most of all Lair of the Shadow Broker and the Arrival DLCs
Mass Effect 3: there is a lot actually - the best is Tuchanka arc, additionally: Cerberus attacking the Citadel and Kai Leng (because of the novels), Grunt survives moment, Geth Dreadnought and Thessia.
I still firmly believe in the IT and it is my headcannon - that's why I like te Arrival dlc. When I think about it, Overlord was also great because of the darker atmosphere.

First time I ever played Overlord and got to the end it was one of the few jaw droppers I've ever had in video games. Now every time I go back and replay through it on other characters all I can hear is David's voice through the static.
