Will installing mods prevent me from playing online with people who do not have the same mods as me?
Also, can anyone recommend particularly good mods?

Since Yapay only answered question two, I will address the first question.
You can only play people that are doing the same mod. So to play Ultimate Apocalypse you have to play other Ultimate Apocalypse, but you activate mods individually, so no matter the mods you download you can always play the standard game with others online.

I have played Firestorm over Kronus in the Campaign with Chaos and killed all of the Strongholds except for Eldar as the Eldar one crashes my game as soon as I load it all up =( I don't know about any other races though. I think Eldar might work.....

I've been playing FoK a good bit, I really like the unit changes. Too bad its buggy in the campaign but seems great for multiplayer.
Been trying Annihilation lately, and I have mixed feelings about it. I like that it works in campaign (so far at least) but many of the unit changes are terrible. Works fairly well for Tau, though.
